Pipes I wish to connect have only "sludge" in (at least) one section of pipe.
I have tried emptying the pipes to connect them.

This seems to be a recurring problem only with sludge in various sludge networks of the factory. not all sludge are connected, but all sludge run into this problem.

Your problem is way over here; there's a rotated flotation cell at 175,-293. Building inputs and outputs count as containing their particular fluid, even when they're empty.

If this happens again, keep pulling up and replacing pipes, making the small section larger and the large section smaller, until you find the culprit.

That was my first thought, but the output fluid box had already been cleaned, or possibly never had anything in the first place, depending on when the rotation happened.

Connected fluid inputs and outputs set the fluid type on the pipe when the recipe is set, regardless of the actual volume of that fluid.
